You have to consider the monorail track and the parts of autopia that frame that space. Nothing could be built up very high above the ground because of the clearance needed for the monorail. Nothing could go there except for something 1.Below ground(like subs)
    2.Very small(tiny dark ride)
    3.Small with outside queue

    Option one was the only reasonable choice there. How could it have been better ? Should they have made it little mermaid characters like markedward would have wanted ? How is that different ? Different fish ? Somehow the kids would learn more from flounder than they would from nemo ?

    <I don't believe space is the point.>

    So, actually, space is the point.

    Now, should we be glad to have the subs back as a Nemo attraction, or should we complain that we could have had a tiny dark ride in that spot or a small dark ride with an outdoor queue to further complicate the traffic flow around that area ? Hmmmm...........I'll take Nemo and be happy about it. If I want something bigger and better I will go to Florida. The future of DL is not in jeopardy because of a handful of Pixar themed attractions.

You are right in saying that they are useless if you can't get into them, but they are only useless to you. To the thousands of other people who saw them that day they may have been the best part of the trip.
