Later, I saw "The Magic, the Memories, and You" which was amazing. At the end, the giant doors I just mentioned literally exhaled, or seemed to. I was reminded of the breathing door in the Haunted Mansion. So what I'm wondering, are the two connected somehow? Are the doors staying shut because of that effect, or are they just broken?

I don't know the specifics of the timing, but I would guess that they have to skip a round or two of the clock procession to do the projections, yet they run the rest of them just fine throughout the day. If they can open all the other doors and have all of the other effects, and still have the projection show work in full, I don't see why the center doors would be any different that the other components. As already mentioned, all of that stuff in the nighttime show is done with projections, so there is no need to do anything special with the doors (other than just have them closed during the show).
