Disney gets close to 30 million visitors a year, so they have to deal with people with food allergies all the time. You just need to alert them when making reservations. Call reservations and let them forward you on to Handicapped Services (who will call you back) to get advice and help with the counter restaurants. I had an incredible meal at Boma that the head chef (TJ) prepared just for us. I have found them to be a great help and never had problems. I've even had Rice Milk delivered to our room so I could eat breakfast in the room (I did bring breakfast cereal.)

During our second dinner there, the server was dicussing something with a party seated near us. I wasn't paying attention but then the Chef came out to talk to the lady. He was taking NOTES on a pad as the lady talked to him. I leaned over to my wife (who is extremely attentive to, and aware of her surroundings) and I said something like, "gee I would hate to cook for THAT lady." My wife replied, "Not to make you feel like an idiot, again, but... I have been listening, and it turns out that this Chef insists that when someone comes in with a food allergy, he comes out to discuss it directly with the guest." I felt like an idiot and didn't say another word the whole meal. I had humble pie for dinner! But suffice to say, WDW Dining seems to be VERY accomodating with allergies inasmuch as they can be.
