The longest I had to wait was about 15 mins, and that was when I had to take a train from Maihama to Tokyo at about 5:30am. Not sure about the price to Shinjuku, but iirc, it was under $2 between Tokyo station and Maihama.

The Rapid trains skip one or two stations but do stop at Maihama. Leaving Shinjuku at 7am should be ok, but there will be a lot fo traffic on the platforms due to rush hour.

Musashino does run every 20-30 minutes or so but the Keiyo runs very often because it usually ends in Soga and is most useful to travelers headed towards the Chiba area. Musashino does not go towards Soga and turns north and around the northern Tokyo suburbs.

Just make note of the next departure time and what track it leaves from (1-4), and head straight there. The only possibility that you could go wrong is the occasional "express" train, which ALWAYS leaves from track 1 if I'm not mistaken...which does not stop at Maihama or anywhere else really. That train looks like a "real" train, however, not a "subway" train like all the others. So you probably will notice right away, then just turn around and see if there's a train waiting for you on track 2. Easy.
