And you just show them the Trip Rewards card when you check in and you'll get your points based on the amount you paid for the room. Be careful with those discount sites. Sometimes you can't cancel without a hefty fee and the rooms they offer are in a more undesirable part of the hotel. And sometimes they also charge a transaction fee that makes it more than if you would have booked with the hotel.
