Well they do share merchandise like Disney CDs, DVDs, magazines, etc. that are general merchandise not branded with either TDR or JDS. However, JDS do have store unique merchandise depending on the store you go to. Usually they have serveral items with that Disney Store's name or logo on it. I have been to Disney Stores all over Japan and always try to buy an omiyage unique to that store.

If I lived in Tokyo, I'd be taking that 25 minute train trip pretty often to shop there without paying for park entry--you still get access to all of the event and holiday specific merchandise which is otherwise available only inside the parks (and at non of the Disney stores).
