I can only hope they don't use chlorine in the castle moat, where the swans live.
As for the water in the Rivers of America and the Jungle Cruise, it's polluted on a daily basis by the boats. There's a reason why that water is so grimy.

It's not a wild life preserve, it's an amusement park. They try as much as possible to be GREEN in all that they can, and have converted many many things to become a greener park.
In regards to the ROA being polluted by the boats, that is incorrect.
The Mark Twain is a steam boat. It is run off steam. The boiler that is used to heat the water that make's the steam, that powers the pistons that make the paddles turn, uses recycled frying oil. DL converted to that a while ago. The Sailing Ship Columbia is also run off of recycled frying oil wich burns alot cleaner than conventional oil they USED to use.
The water's around DL get polluted due to people throwing things in there on a daily basis. That's what most of it is.

Anyway here is what he found:
It appears that DL purifies their water with Ozone Generators.

Ozone was first used in swimming pool water treatment in the 1950's. Since then its use has widely grown. There are over 30,000 swimming pools in Europe that are treated with ozone. The swimming pools for the Olympics have been treated with Ozone at least since 1986 for the Los Angeles Olympics. Most recently the Sydney Aquatic Center pool water was treated with Ozone.
Well known water facilities using ozone to treat their water:
Disneyland and Disney World for all their water features Mirage Resort, Las Vegas San Diego Zoo, San Diego, CA for their marine and Aquatic habitats Vancouver Aquarium, Vancouver, Canada -for their Sea mammal support systems

Universal Studios, Jurassic Park, "The Ride"
    Many YMCA's and hotels
    Waterparks and aquatic centers.

The big advantage of ozone is that it uses no harsh chemicals and it breaks down into oxygen so there's no smell at all. Any residual smell would be extra ozone... like you smell sometimes after an electrical storm.

How would drinking the water and swimming in it be the same gross wise?
You'd swim in a swimming pool right?
IASW's water is cleaned pretty much in the same manner as a swimming pool. It's probably cleaner than a swimming pool's water as well, due to the fact that there isnt anyone swimming in it. Yes, people stick thier hands in there , but it's not full of people's bodies swishing around all day.
I wouldn't drink ANY of DL water rides water because thats just disgusting. But swimming in IASW I don't believe, would be measured the same for most.
In fact, wouldn't it be fun in the summertime to float through IASW on an innertube when it's super hot outside? LOL! I'm just sayin'.
Kind of like Raging Waters has thier Amazon Adventure.

Yes, Ozone cleans it, but that's gross in and of itself.

Not to mention someone lost a finger once at pirates and it was never found.

The green water system is connected. From the former Motor Boat Cruise, it goes down to the castle moat area, where you can see it goes all the way to the Jungle Cruise. When the park opened, you could see the connection between the Jungle Cruise and Rivers of America. But now that is hidden under the walkway. From ROA, it is pumped through the cleaning site behind Storybookland, and then it is sent back out.
