I don't know if you can upgrade a 3 day to a 5 day pass. You may want to double check this. But you can upgrade 3 day to an AP.

When you arrive at Disneyland, head to the ticket windows to redeem the CityPass Vouchers. When you get to the window, let them know you want to add extra days. In fact you could ask for more days, not sure how many days the max is at the ticket windows, but it doesn't hurt to ask. Then take the upgraded ticket, now with the higher value on your last day to Bank of Main Street and get your Deluxe AP, they will charge the difference between the amount paid at the ticket window (including the CityPass voucher) and the cost of the Deluxe AP.
