Natural History Museum is my favorite also the Ruben H. Fleet (they have Imax), the rose gardens on the east side of Park Blvd are beautiful this time of year. The Hotel del is beautiful, but a bit pricey for newlyweds...they have lovely high teas and such...you get all the charm without actually paying the cost of the room. If you do decide to spend some time at Hotel del Coronado, do see Some Like It Hot before you go...it was filmed there, it's hilarious and it's fun looking for the scene locales. And the hotel has a tree lighting ceremony sometime soon...their tree is not to be missed. I'm trying to remember when the Parade of Lights is...maybe closer to Christmas...but it's a parade on the bay...people decorate their boats christmas lights.
