Generally speaking, the large bodies of water are untreated, while the smaller ones are (and some large ponds are actually as clear as a swimming pool). Rivers of America is connected to the Seven Seas Lagoon, via a backstage canal, so it uses untreated water; every now and then you can find an aligator along the banks of the river. The water in the Jungle Cruise and castle moat is treated and dyed, in a very similar manner to DL's parkwide water system. World Showcase Lagoon is connected to the waterway that runs between the Yacht/Beach Clubs and Boardwalk to Cresecent Lake (between the Swan and Dolphin) and continues on to the Studios. In Epcot, the water in front of the Imagination and Land pavilions is treated, but the wetlands between Future World and World Showcase is natural. Echo Lake at the Studios is treated. And Discovery River at DAK is untreated, which is part of the reason that it looks so natural and (in a good way) overgrown.
